In the old days that would signify that the vessel had been captured so you might get chased by the Thai navy, if they can remember how to raise the anchor.

Isn't that normal protocol on ships worldwide? The ships own flag on top, and the flag of the port being visited below?

I suppose the charter boat was Thai registered though which changes the situation from a foreign ship.
